I was having the same problems since I have a work laptop, home laptop and desktop, and now an iPhone (syncing Firefox and IE was also an issue). I found this plugin called Foxmarks by searching around on Google. You set up a free account with them and you download the plugin on every machine you want to sync up. It took me a couple minutes to set it up and then it was working no problem. Any time you update a bookmark, you click the plugin and hit the sync button and it saves your bookmarks to their server. Then when you open the browser on another computer, you sync it again and it downloads your saved bookmarks. Each sync takes about 5 seconds, tops. I'm pretty pleased with it so far.
Oh and btw, the IE version is only in beta and it's a standalone program (it hides in the tray though), but it's free to download and I haven't had any problems with it yet.
